refactor(phenotypes): implement mentor feedback on data access and filtering

- Replaced direct phenotype parameters with 'sample_query' for more flexible filtering.
- Split 'phenotypes' method into 'phenotypes_with_snps', 'phenotypes_with_haplotypes', and 'phenotype_data'.
- Updated integration tests to reflect these changes.
